I discovered that ecobee3 thermostats and previous versions don’t support the variable fan speed feature. It means SMART, Smart Si, EMS, and EMS Si are incompatible with the variable or multi-fan speed feature.
Ecobee explicitly states that the 3 tstat does not support multi speed fan. That's not entirely correct. As long as the furnace/air-handler retains the smarts to control blower speed, it will do so.

so the ecobee will control the 2-stage compressor and 2-stage heat. but for fan speed, it's stuck on whatever level that gets set during the install. if you want control over the fan speed when using fan-only, you need the trane proprietary thermostat.

This is a 2-stage 80% AFUE gas furnace with a variable-speed fan. This is a communicating furnace. I think Lennox says for optimal control of the variable-speed fan and for the dehumidification, it recommends Lennox iComfort line of Tstat, which I believe are communicating Tstat.
Since ecobee only uses one G wire and Ecobee is not a communicating thermostat, i don't see it happening. What you can do is set the dip switches on the air handler of your new system. I'm sure there are fan speed settings for each stage.
