My grammar book (advanced grammar in used by Martin Hewings) says that this sentence "I'll probably have finished breakfast by the time the children got up" is wrong. At first, I thought that it was incorrect because of the use of "got up".I would have written "I'll probably have finished breakfast by the time the children get up".
